Try to defregment it. If I understand, you have 1 drive in external case, and it was split on 2 partitions, you merged them and now its slower ? Are you shure it is connected to USB 2.0 port?
Enable all processor cores on boot:
1. Press Winkey + ‘R’ and type MSConfig;
2. Click Boot tab, select Advanced options...
3. Check Number of processors, and on drop down menu select maximum...
